Not sure I even need words to describe this one but the roots pushed through the holes in the cap and now I'm not sure what to do. Any suggestions are welcome...Thanks! Also what should I have done to prevent this in the first place. They seem to really like the inverted to liters and only two actually pushed through the drain holes.

 

I know what this is like, seems like all mine love to fine the drain holes and come poking out and around.... I just wait till it is up-potting time and then as carefully as possible pull the roots back thru, hasn't seemed to hurt them too much..

I rub my finger across the hole and break the tip as soon as they start to come through. No need to waste growth resources on something I may destroy when removing and up potting.

It's no big deal.  If you can save the root when you up-pot, fine.  If you end up cutting it off, there's a very high probability it will do just fine anyway. 

The only way a root will continue to grow after it has poked through a hole in this type of situation is if there is standing water or soil below, or if the environment is extremely humid.  So if you don't want this to happen don't let it sit in water.  If you are using bottom watering and having the water wick up, then it is inevitable that some roots will find their way into the water and grow into it. 

figs don't really care how you handle the root. as long as majority are intact, it will do fine. i always break some while moving to 1 gal.

I do exactly what Calvin recommends, but I use the top edge of the reservoir to "Shave off" the protruding root tips... this is what happens when you remove the tips and the hormones that they produce...
 
You get root branching.
